The problem you describe sounds like something that I have experienced myself with the games own terrains.  Sometimes seems to get confused if you try to use too many terrain paints in one session and goes back to a default terrain paint.  I usually find that exiting to the main menu and re-entering the lot seems to unstick it.   If you're still having problems just with my terrains though please let me know.
